How to Clean Saltwater Aquarium Filters and Skimmer Cups
Good saltwater aquarium filter maintenance is simple: filter floss, socks, sponges, and roller mats catch waste, and then you get that waste out of the aquarium before water starts going around it—or the waste starts breaking down inside it.
I will show you what to replace, what to rinse, what not to scrub, and how to clean a protein-skimmer cup without turning a five-minute job into an equipment problem.

Do not clean the wrong thing
Mechanical Filtration and Biological Filtration Are Not the Same Job
This is the most important distinction on the page. The media may sit in the same chamber, but it may have a completely different purpose.
Mechanical media catches particles
Floss, pads, socks, filter cups, many sponges, and roller fleece catch food, waste, algae, and debris. Once that material loads the media, remove it from the aquarium by replacing or cleaning the media.
The goal: restore the intended water path and physically remove trapped waste.
Biological media houses bacteria
Rock, ceramic media, biomedia blocks, and some intentionally permanent sponges support the bacteria that process waste. Do not replace all of it, sterilize it, or blast it clean because it looks brown.
The goal: preserve the biofilter. Gently clear obstructing debris only when needed and follow the media manufacturer’s directions.
A repeatable order

The exact filter may change, but the basic order is simple: look at it while it is running, get everything ready, clean the right media, and make sure the tank starts normally again.
Look at the filter while it is still running
Before you pull anything out, look at the water level on both sides of the media, the amount of bypass, the return flow, and any roller, skimmer, or high-water alert. That tells you whether the media is loaded—or whether the real problem is a blocked intake, bad sensor, low water level, or pump issue.
Get the clean replacement and waste container ready
Set out the new floss, clean sock, clean sponge, replacement roll, aquarium-only brush, towels, and a container that cannot tip over. If dirty media has to travel across the room, put it in the container before lifting it out of the filter.
Pause or unplug the exact equipment required by the manufacturer. Protect heaters and pumps from running dry. Keep wet hands, cords, outlets, controllers, and power supplies separated.
Clean only the mechanical media you actually use
Replace disposable media. Clean reusable media using the product instructions. Do not remove every piece of filtration simply because the chamber is open.
Work from the dirtiest, easiest-to-remove mechanical stage toward the cleaner downstream equipment. Keep loose debris from falling into the return-pump chamber.
Clean the skimmer cup and neck—if you use a skimmer
Pause or turn off the skimmer as its instructions require. Remove the cup without dumping the contents into the sump. Empty it, rinse it, and remove the buildup from the inside of the neck. The cup does not need to be sterilized; it needs to be clean enough to collect waste and let you see what the skimmer is doing.
Inspect the lid, neck cleaner, O-ring, drain port, waste line, external container, full-cup sensor, or float protection your model uses. Reinstall everything completely before restart.
Put the filter back together before restoring power
Confirm that the sock or cup is seated, floss cannot float into a pump, sponges are not blocking an overflow, roller fleece is threaded correctly, drains are open, and sensors are in their normal positions. Refill any chamber that would otherwise let a pump run dry.
Restart equipment in the order required by your system. Watch the first few minutes. Confirm normal return flow, stable chamber levels, no leaks, no unexpected bypass, and no skimmer overflow.
Record what was dirty and adjust the next inspection
You do not need a complicated log. Write down the date, media serviced, what you saw, and anything unusual. If the same sock plugs in two days every week, that is useful information about feeding, stocking, flow, detritus, or the amount of filter area.
Inspect sooner after heavy feeding, a livestock addition, algae removal, aquascaping, a bacterial bloom, a dead animal, or a major cleaning. Extend the interval only when the media, water level, flow, and nutrient trend show that it is reasonable.
Choose your equipment
What to Do With Each Type of Mechanical Filtration
Find the section that matches your aquarium. More filtration is not automatically better, and owning one of these does not mean you need all the others.
Filter floss and pads
Replace floss or a disposable pad when it is visibly loaded, water begins going around it, or flow through the section falls. Do not pack so much floss into a small chamber that it changes the water level or starves the return section.
Throw the dirty material away. This is the simplest way to remove the waste it caught.
Filter socks and filter cups
Swap a dirty sock for a clean one before it overflows or bypasses. Empty loose debris from a reusable filter cup and replace or clean whatever mechanical media sits inside it.
Clean reusable socks by the sock manufacturer’s method. Keep detergent, fragrance, fabric softener, and household-cleaning residue out of the process. Rinse completely and store clean socks where they cannot pick up contamination.
Sponges and foam blocks
If the sponge is a removable mechanical prefilter, rinse or clean it when debris restricts flow. If it is intended as permanent biological media, do not replace or sterilize all of it during routine filter service.
When the role is mixed or unclear, follow the aquarium instructions and avoid cleaning every biological surface at the same time.
Roller fleece and roller mats
Check remaining fleece, take-up roll, chamber water level, sensor, motor, and alerts. Replace the roll and thread it exactly as the manufacturer shows. Confirm that the mat advances and water is not escaping over the top of the chamber.
A sudden increase in fleece use can follow heavy debris removal or a new installation, but it can also point to a blocked outlet, incorrect sensor, torn fleece, bad threading, or a flow change. Investigate instead of repeatedly forcing the roll forward.
Protein-skimmer cup and neck
Empty the cup before it can overflow. Clean the neck when buildup becomes thick enough to hide the foam or interfere with normal collection. A skimmer with a neck cleaner still needs its cup, wiper, drain, and sensor inspected.
After cleaning, the foam may behave differently for a while. Verify water depth, cup position, air path, and adjustment before making a large change.
Drain lines, waste collectors, and floats
Confirm that a drain line is open, supported, and routed to a container that cannot overflow onto the floor or siphon back. Test and clean the float or full-cup sensor by the manufacturer’s procedure.
Never treat an external waste container as unlimited capacity. If the protection fails, the skimmer can move a surprising amount of aquarium water out of the system.
Use signs, not one rigid calendar

These are signs that it is time to take a look—not a promise that every aquarium needs cleaning on the same day.

How often should I change filter floss?
Replace it when it is loaded, water begins bypassing it, or flow through the section falls. Inspect it several times a week until you learn the aquarium’s pattern. Feeding, stocking, algae removal, and the size of the filter area can all change the interval.
How often should I clean a filter sock?
Swap it before it overflows, bypasses, smells, or restricts flow. Some tanks load a sock in a few days; others take longer. Use the actual condition of the sock and filter chamber instead of one universal schedule.
Can I wash filter socks in a washing machine?
Only use a method allowed by the sock manufacturer and safe for aquarium use. Detergent, fragrance, fabric softener, and cleaning residue cannot return to the aquarium. If the manufacturer permits machine cleaning, use a controlled aquarium-only process and rinse completely.
Should I rinse a filter sponge in tap water?
First identify the sponge’s role. A removable mechanical prefilter and a permanent biological sponge are not the same thing. Follow the aquarium instructions. Protect biological media from unnecessary sterilization or wholesale replacement.
Do I need a protein skimmer?
No. A protein skimmer can be useful, especially on larger or heavily stocked systems, but it is not an automatic requirement for every beginner aquarium. If you do not have one, skip the skimmer sections on this page.
Why is my skimmer overflowing after I cleaned it?
Turn it off or pause it before it returns waste to the system. Check cup seating, water depth, air path, recent feeding, additives, water changes, maintenance, and the manufacturer’s restart procedure. Do not keep making large adjustment changes until you know what caused the overflow.
Should I deep-clean the skimmer every time I empty the cup?
No. Cup and neck care is the recurring job. Pump, venturi, skimmer body, and mineral-deposit service belong on the model’s deeper maintenance schedule or when performance shows that service is needed.
What if the filter still has low flow after I clean the media?
Stop cleaning the same media and look downstream. Check the intake, chamber level, return pump, plumbing, roller outlet, or another obstruction. Use the monthly maintenance process for deeper chamber and pump service.
